My gf's Yaris got rear ended a few months ago she just got her car back and everything looks good but the boot where the car was hit doesnt line up with the rear panel its about 2mm out same with the rear door.
Now my gf doesnt really mind but I think it should be fixed perfectly.
What do you guys reckon should be done?

Sounds like you will have the same fun I had when I had some dodgy work done.
I'd return to them to discuss (be nice about it). If that fails - go back to the insurance company (provided it was an insurance job) and get them to contact the repairer on your behalf.
If anything they will give you the generic response, "You can only fix it to a certain degree".
I honestly think some repairers work on the "near enough is good enough" principle.

Well yeah its an insurance job quoted for 5.5k.
Reverse it through their front window, make insurance claim, get them to fix rear damage.
Take it back
Get car Fixed
Burn shop to ground to teach them a lesson they will never forget

This... And if they don't want to fix their dodgy work name and shame, there are shitloads of below average panel shop these days who seem to think that they can get away with a shit job for a premium price. pingpingpingpings need to lift there game.
Repairs have a guarantee to be free from defective workmanship - go straight to the insurer to avoid the repairer saying "nah that looks fine to me"

just take it back to the panel shop, willing to bet the problem can be fixed by simply adjusting the door or catch to get it alighned properly.
